This is actually expected behaviour. As PSD is Photoshop's file format, Pixelmator cannot open PSDs in their native file format. PSD files are always automatically converted to PXM.
When you double-click the Replace Color thumbnail in the Effects Browser, and then choose the color you want to replace, do you set the Radius slider to 100%?
DanThePhotoMan, no, unfortunately masks are not available in Pixelmator for iPad right now. But it's a great idea, I'm adding it to the feature req list!

There's no feature in Pixelmator that would crop your image into a circle shape, however, there are other ways to get the result you want. Here are some tips:
